We use LivePerson and our reps just create a CSI and copy and paste the chat session if they feel it necessary / useful. We thought about an integration for a couple of minutes when going with LivePerson but being a hosted service it wasn't worth the effort.I'm looking into the OpenFire/Spark open platform - http://www.igniterealtime.org/ - it's possible something like a real integration would be more doable with an internally hosted application.
