Does anyone have a good and accurate option for reporting on flex packages? The biggest problem I'm currently running into is that when we exchange out of a performance in the flex package (because our subscribers receive free exchange benefits) the money from that exchanged ticket is taken off the total revenue for the flex packages when I run the Package Sales Report. In a perfect world, that would be the report I'd want to run.

I'm sure others will chime in, but this is the bane of my reporting life. Some of the organizations I support have custom reports that try to do this, but none of them do it well. And there is inevitably a problem when finance gets involved during reconciliation.
So, a couple of suggestions:
T-Stats has (I believe) data which shows the original sale price of a package. So you can always get a solid number on the Flex Package sales.
In the absence of T-Stats, there is a procedural change you can make. It is no longer necessary to make a financial exchange on a flex package when you are moving them from one performance to another (or from an "audit performance" to an actual show). Box office types, chime in on the specifics here. I'm unfamiliar with the setup requirements.

We use price type groups to distinguish pkg types. By reporting on the price type group instead of the pkg, it eliminates the issue of exchanges. It does mean we're using mostly custom reports related to subscriptions, but if you have Tstats, that's a super quick and easy route to it. At least in our case, the issue of exchanges applies to fixed as well as flex packages, and the way we get around it is via price type, which unfortunately may not help you with existing sales, depending on how you're set up, but could be a good option for the future.
