I found the location on out SOAP server where the .aspx file lives. I made the requested edits and saved the new file under the same name. However when I make a test purchase it still pulls the old confirm. Am I missing a step here? Is there any documentation I can use the help with this?

Does this mean that the ONLY parts that are customizable are the part in e LTR_TNEW_EMAIL_SETTINGS and LTR_TNEW_DYN_EMAIL_CONTENT?

I think the implied statement there is that those are the "standard" customizable parts of the TNEW e-mail confirmations and that anything further requires a consultant of some kind and/or coding knowledge of your own. We certainly have ours customized a little bit outside of those two tables (I did the customizations myself).
Okay. I went into the template and commented out the shipping section and moved one of the dynamic content sections to a little higher up. But every time I do a test purchase it none of my changes are rendered. So maybe it is a caching issue, as you said above.
