We are investigating conducting a full audit of our website code. Has anyone done this with their site? If yes, who did you use to conduct the audit and would you recommend them?

I’m looking at doing the same thing. I’m looking at Qualys http://www.qualys.com/products/qg_suite/ as they do a variety of web testing. There are several tests I have in mind:
Vulnerability assessment (server based vulnerabilities)
Web application assessment (code based vulnerabilities)
Web accessibility testing (for ADA compliance)
PCI assessment

We haven't done a full audit, but have been working closely with Adage Technologies to clean up a lot of problems with coding on our current site. They went through our code when building a test environment for us and have fixed a large number of issues we'd had on our site for ages.
