An HTML order confirmation email is just a regular HTML email. There is no reason why you couldn't use the same tools that you also use to make a "campaign" (e.g. your ESP's template editor) to make a base template for your order confirmations. This base template would then be used to create a .NET template for confirmations.
I would suggest you seek the guidance of your marketing department on the best way to implement advanced features such as a responsive email design. In addition to this you will also need to involve someone with .NET templating experience to help finish out the template integration.
Responsive email design can be a bit tricky and it has limitations which change all the time. Gmail, for example, just started obeying responsive design standards last month. Your marketing department, ESP, and sites like Campaign Monitor will be your most up to date sources of what is or isn't possible with the design.
