I've just finished a conversation with out controller.
He is getting a new accounting system and would like to change the GL codes.
Has anyone done this before? I'd love to get some pointers.

As far as I know you can't change the GL numbers once they are created. You can rename them, but once a number is in place it is there for good.
You can inactivate the current GLs and create new ones if you want. If it is possible to do the change over a longer timeline it seems cleanest to use the new codes as you are setting up the new season and funds for the next fiscal year. Otherwise you will need to expire existing price maps and turn on new price maps with the new GLs.
