I am setting up our new gateway server, and I noticed that on our current server all of our applications and virtual directories are under the default website. Is that the standard way to do this? Would it be better to have a site named live and a site name test to separate things out a little cleaner?

I would say yes because then you can stop/start the test site without affecting the live site. That’s why I do it that way. You can also create application pools for each one when they are different sites.
